Nice write-up!
To avoid GC hits during read operations, try to play with the memory settings listed under http://wiki.neo4j.org/content/Configuration_Settings#Optimizing_for_traversals_example which might help?

Excellent information, that might very well turn out to be useful sometime.
Thanks!

Note that there is an error in the link to the inspiring blog post. It should be http://www.onyxbits.de/content/blog/patrick/how-deal-filesystem-softlinkssymbolic-links-java

I think the difference between the implementations is that Neo4j actually traverses all the way down into the file system hierarchy, while the Derby solution does not. The data has a network/hierarchical structure, but the query doesn't! To remedy this, you could simply add one more constraint: only look at files inside a specific directory (and its subdirectories) inside the file system.

You might use @Grab in your Groovy code to directly include the dependency to the Neo4j jars. When doing this, you no longer need to struggle with your classpath.

Of course, I should also mention that the shell supports running Groovy scripts:

Coolio! Btw, one way to check what's in the database is to fire up the Neo4j shell:

You might also want to look at vtd-xml, the next generation XML processing model that is far more powerful than DOM and SAX
